While doing so I found two hostile Flesh Constructs I hadn't previously dealt with, who were even killing inmates and hitting a guard, so I killed them, as you'd expect.
I didn't realise she was in the previously empty room upstairs, so went downstairs to see if I could find her there. I later went back to the sanatorium to complete the Ondra's Gift sceptre quest, which involves speaking to Nans. I've completed the main quest in the sanatorium where the Flesh Constructs turn hostile and have to be killed.
